Varroa vs nosema
The two commonest honey bee diseases people confuse. One is a visible parasite that kills colonies through the viruses it transmits; the other is a gut parasite that weakens them quietly.
Which to choose
Not a choice — monitor for varroa as a matter of routine and manage nosema through hygiene and nutrition. If a colony is failing and you have not counted mites, count mites first. Nosema is worth investigating when varroa has been ruled out and the colony is dwindling anyway.

Both are described as bee diseases and both are cited in colony loss statistics, and the management for each is completely different.

Where the difference is overstated
Nosema's role in colony collapse disorder specifically. Nosema ceranae was proposed as a cause and the evidence did not hold up; the syndrome is now generally regarded as multi-causal, with varroa and viruses prominent.
